Sometimes, in my research, when it says where a person is from, it will just
say "Lagos." Do they mean San Juan de los Lagos, or Lagos de Moreno? I am
trying to figure out which direction to head for my ancestral research and
don't know which way to go.

Lagos

Lagos de Moreno, definetely.
When it comes to San Juande los Lagos, its always shown as San Juan (without de los Lagos most of times) even when belonged to the villa of jalostotitlán.
San Juan Bautista Mezquititlán was the first name of the village and it was changed to "de los Lagos" because it belonged to the Canton de Lagos.

Definitivamente se refiere a Lagos de Moreno.
Toda la informacion de San Juan de los Lagos siempre es mostrada como San Juan (casi siempre sin "de los lagos") aún cuando pertenecía a Jalostotitlán.
Recordemos que en sus inicios se llamaba Juan Bautista Mezquititlán y se cambió a de los Lagos, por pertenecer al cantón de Lagos.

Which Lagos?

Im pretty sure the priest meant Lagos de Moreno. In my reasearch they ususally put S. Juan or Sn. Juan de los Lagos. "Lagos" by itself is a nickname for Lagos de Moreno. Just like people from San Juan de los Lagos will call it San Juan to shorten it.

Definitivamente "Lagos" se refiere a Lagos de Moreno , inicialmente se le conoció como Villa de Santa Maria de los Lagos, cuando la gente se refería a ese lugar , generalmente decía "Lagos", no confundir con San Juan de los Lagos, cuyo lugar inicialmente se llamaba "Región de San Juan Bautista", que después, cambio su nombre alrededor de 1633, por el de " San juan de los Lagos" por ser también poblada en gran cantidad por gente de la Villa de Santa Maria de los Lagos.
A si que definitivamente al decir " originario de Lagos" se refiere a "Villa de Santa Maria de los Lagos" hoy conocida por Lagos de Moreno, Jalisco.
